I'm planning on getting a new exhaust for my Ninja 250R bike and had a choice between Stainless Steel or Carbon Fiber. The Carbon Fiber is a little more expensive. What would be the differences between these two, and which would you recommend?

There is no performance difference at all. The carbon is lighter as well as being more expensive. The SS is much more durable. It all depends on what you want. The carbon probably looks better and is lighter, the SS is cheaper and more durable. You could go Titanium which is light and durable, but priced somewhere around the carbon price.
